The (maven-) plugin really only replaces the config.xml file in the jobs directories.
We sometimes still have this problem (espacially failing builds in the "publish junit test" phase) although we did not generate the jobs for a long time and only keep the latest 20 builds.
I assume this is a more general issue (maybe a race condition?) but i have not yet found a way to reproduce it :-/
We also haven't updated since 1.518 (too scared of changed config files :/) so this may, or may not be fixed by now.
