If you can get by for a bit without fingerprints, rename that directory in JENKINS_HOME and restart Jenkins. If the cleanup thread is actually the cause of this, this should reduce the impact or make the problem disappear.
Another alternative would be to get a heap dump and check what consumes all the memory.
