Same issue when running version 1.554.1. As above, happens on fresh svn checkouts or "Wipe Out Current Workspace". Viewing the named directory in the workspace folder shows that the directory is actually empty despite the error messages assertion that it isn't. This leads me to concur with the OP's opinion that this is a threading or timing issue.
Note: I do not have the Integrity plugin.
