According to the git wiki, git does not track file modes, except the executable bit and whether a file is a symbolic link. Since git does not track file modes, it seems reasonable that there may be file mode differences between git implementations (like command line git and JGit).
The file mode is not adjusted in any way by either the git plugin, or the git client plugin. If there is a difference between the two, as far as I understand, it would need to be reported as bugs to those projects.
