I "think" it is related to Inheritance Plugin, since it stores versioned config info stored in zip files. It seem if you don't make changes via the job config, the Inheritance Plugin isn't aware, so they get lost if something happens, causing the info to be restored from the Inheritance Plugin's record of job config.
