A few ideas/updates:
There is a snapshot release 1.2.0 which includes reconcile -l. With Auto Clean it helps to reduce the number of 'p4 where' commands on 150,000 files. I hope this makes things quicker.
If you still end up using the force clean option, how about versioning your .p4config in a different location and then map it into the project. e.g.
