What do you mean by "plugin doesn't care about .gitconfig"? Since plugin uses git to clone, .gitconfig's settings of the Jenkins machine are being taken into account when cloning etc. However this is irrelevant to the issue.
It may be a not so usual case, but it's a valid one nonetheless. The plugin doesn't have to be "hacked" it just can also check the "GitHub project" setting to match incoming github hooks with Jenkins jobs.
