I just checked on my jeknins installation and scm-sync-configuration
works for me.
Versions:
Jenkins: 1.618
GIT client plugin: 1.18.0
GIT plugin: 2.4.0
SCM Sync Configuration Plugin: 0.0.8

If not does a plugin exist where you can have separate git
