Lately, we figured out how this will work. 

Steps to configure this correctly.

   1. Create a new credential in Jenkins of a kind "AWS Credentials".
   2. Add "IAM Role to use" as the IAM role that needs to be assumed.
   3. Create a new Amazon EC2 configuration in "Configure Clouds". Use the 
   credential created in step 2 in the "Amazon EC2 Credentials" field.
   4. Configure EC2 general instance configuration.
