No.
It goes in the your .xreg files.
The .jcfg is deprecated in the current cvs.
I was speaking about the cvs head, not version 1.3a1.
Security roles were not implemented in 1.3a1.

There are permissions defined for portlet access(view, customize,...)
Permissions can be applied to psml files, although it hasn't been clearly
defined yet.
