Yes, the problem can be related to your web server. A web server will
receive the request from you browser and pass it some to Tomcat, if
tomcat is not the web server, and then to Jetspeed.
Check web server, tomcat, and jetspeed log files.

Jetspeed may write .xreg files when it shutdown down. But, it should
write out its current configuration. In this case I am not sure why
your files where changed to a non-working state since they where
working when jetspeed shutdown (I assume this a correct statement).

If you cannot browse these sites, then Jetspeed can not fetch the page!
The error message may be confusing, but the problem occurred while
fetching the page. Thus, this is not a jetspeed problem!
You can comment out the portlet(s) from portlets.xreg.
