It's ok. you'r right. when you shutdown tomcat by killing the window instead of properly using shutdown.bat (I work under ms windows), .xreg are not updated. It's only right for jetspeed .xreg ! user's .xreg are not generated back!

If you look at the mailing list archives, I believe there are some problems with jetspeed and Tomcat4.0.2 and 4.0.3. It maybe you have hit upon this.
