You need to change several files to change the default
look at feel of Jetspeed.  I am assuming you have not
changed the default layout manager.  Here is what I
have done to my standard install:

1) 
<jetspeed-home>\web-inf\templates\vm\layouts\html\default.vm.
 Change this file to remove the jetspeed logo.

2)
<jetspeed-home>\web-inf\templates\vm\navigations\html\left.vm.
 Change this to tweek the left nav bar.

3)
<jetspeed-home>\web-inf\templates\vm\navigations\html.
 Change this to alter the bottom bar which has the
apache logos.

4)
<jetspeed-home>\web-inf\classes\org\apache\jetspeed\modules\localization\jetspeedLocalization_en.properties.
 Change this to change the english standard text
messages and the Welcome to Jetspeed --> message on
the home page.

5)
<jetspeed-home>\web-inf\psml\anon\html\en\default.psml.
 This will also help you change the default home page
look and feel of the default home page portlets and
tabs.

6)  <jetspeed-home>\welcome.html.  This is the welcome
text on the default home page "home" tab.

This should pretty much do it.  Don't you wish this
was documented somewhere, it took a day of searching
to find all this stuff.
