Customizing the portal

Out of curiosity, I think I read that when building from source, you 
also have to modify the source to make customizations.  Does this mean 
that if I don't want a specific psml file, I should delete it?  Is there 
anyway to disable it so it doesn't come back when I do an update?

Thanks, just trying to figure out the best way to handle these 
modifications :)
