I resolved, thank you!
It was not a build.properties problem: all JS2 Maven plugin targets
were correct. The only wrong was war:install, because it takes groupId
and artifactId from project.xml. I modified project.xml and now it
works.
Another question: the documentation suggests to separate all custom
files in a /customized folder: is there a target to generate the portal
merging custom files with original files?

No, a genapp based build area is not supposed to generate a
jetspeed.war. Please make sure your plugin is current... dont forget
to
check the plugins directory below MAVEN_HOME.
Also, make sure that your build properties are specified in the
correct
location.
