How about prepending a double quote or single quote, depending your target
website, in the regex expression?
For example,
\"\\/otrs\\/customer\\.pl\\?CSID
will exclude "/j2-admin/rproxy/otrs/...".

Also, you can configure multiple custom replacements in the configuration.
(Multiple keys are defined with the same keys.
For example,

proxy.reverse.pass.otrs.rewriter.parserAdaptor.html.property.customPatterns =
\"\\/otrs\\/customer\\.pl
proxy.reverse.pass.otrs.rewriter.parserAdaptor.html.property.customReplaces =
\"/j2-admin/rproxy/otrs/otrs/customer.pl
proxy.reverse.pass.otrs.rewriter.parserAdaptor.html.property.customPatterns =
\"\\/otrs-web\\/customer\\.pl
proxy.reverse.pass.otrs.rewriter.parserAdaptor.html.property.customReplaces =
\"/j2-admin/rproxy/otrs/otrs-web/customer.pl
...
