As a follow-up to my question:
I went into JetspeedTopNavigation and Login and added
DynamicURI.setSecure() wherever I found a DynamicURI.
This seems to partially solve the problem, the port still gets
stripped off if I go to port 443 initially, but it doesn't try to put
port 80 into the uri in subsequent screens.
So, I can login and logout and go to the home page fine,
but the uri's for everything else (images, links, etc. )
all point to https://192.168.1.1:80/...
