Did you "SAVE" the configuration in setup.php ?
Check if the path's are correct in jffnms/conf/config.ini (if you are using 0.7.9)

Went through and double checked everything.
C:\jffnms\lib folder is present with the php files.
On the setup page the errors are:
NTPQ Executable
SMSClient FPING GNU Diff Executable Path it's set to /usr/bin/diff
GraphViz Neato
Everything else is green.
