I'm a Linux-newbie, so I can't tell you anything about the JFF installation on Linux. I presume that when you've followed the installation instructions from Javier, JFF should be ready to accept syslog-messages. The only thing that you need then, is something to send Windows-events as syslog messages to the JFF-box. This is where you need NTsyslog, that you can find on http://sourceforge.net/projects/ntsyslog/. See the last part of SYSLOG_JFFNMS.win32.txt in the jffnms package for installation instructions.
