I found the answer in the org.jibx.runtime.Utility class and a response from Dennis describing what happens and it makes sense.
It is not really JiBX's job to determine what the business rules are for an empty element with regards to converting to an int. So that exception thrown. I have created a serialize/deserialize method for this.
