If it still happens, perhaps you can provide a sanitised copy of the test plan (e-mail me direct, or attach to a new Bugzilla issue). I may then be able to test it against a local copy of Apache or Tomcat.

Unless there are a lot of embedded resources, I suggest you try downloading them with separate samplers. Indeed, if there are duplicates, this would allow you to skip the later downloads i.e. act more like a browser, which will cache them.
