Were you looking at the same output file?

When run in non-GUI mode, normally the -l flag is used to generate a
JTL output file. The -l flag creates a separate listener which is
configured using jmeter.properties.

Listeners actually in the test plan should generate the same output
for GUI and non-GUI runs.
