No, "clean" is a target like "main", you need to run both of them

What you should do:
- right click build.xml and select Run As / Ant Build...
- in the "Jmol build.xml" window, select tab Targets
- check "main [default]" AND "clean" in the "check targets to execute
- click on "Order..." and reorder the targets so that "clean" is before "main"
