Hi,

It's already implemented in Jmol the ability to draw a line
from x0,y0,z0 to x1,y1,z1 on top of a structure? 

Or, even better, is there an option for drawing a vector 
(a line with an arrow on one end)?

Maybe a 'simple' modification to the current method for drawing
axes could do?
