Ok, this is a synchronization problem... I'll have a look at it soon.
What you could do is this:
1. Use the jmol.jar from Jmol v5 to compile CDK. And then use those
cdk jars to build Jmol from CVS.
Or
2. Compile all CDK modules except cdk-libio, which we do no need
for Jmol 6. Those modules are: cdk-core, cdk-standard, cdk-extra
cdk-render, and cdk-io
E.g.
ant dist-render
