I believe that there is a lot of opportunity to add additional operators.
It would be helpful to have a list of operators with explicit descriptions of how they should work. Examples referring to .pdb models would also be helpful.

I am sure that there are query languages that are designed to formulate queries to specifically identify vertices and edges (atoms and bonds) that meet specified graph characteristics.
A powerful query language with a strong mathematical base would allow us to add useful operators to identify molecular characteristics.
You should then definitely look at RDF and OWL - the W3 languages for graph-based ontologies. There are many engines which are able to navigate RDF collections. http://www.w3.org

And I am quite sure that such query languages must exist because this has direct application to problems that are important to business/economics.
