This is unrelated to the hbonds problem ... but

Q: What do AE1/AE2/AD1/AD2 represent in this file?

It is an older file and the ATOM records do not specify the element type.

I guess, they couldn't distinguish the conformation of GLN, which was *.OE1 and which *.NE2 (or ASN, *.OD1,*.ND2)
