Jmol can be embedded in other applications as long as it is compliant with
the terms of the LGPL license.

simulation software" ... Do you have a URL?

Not much doc exists. However, there is some sample code that demonstrates
how to do it. Check out the source code from CVS and take a look at the
examples subdirectory. Integration.java and JmolTable.java show you how to
do it.

I suggest that you join the jmol-developers mailing list in order to post
questions.
