Jmol can be embedded in other applications as long as it is compliant with the terms of the LGPL license. You indicated that this is for "open source java-based molecular simulation software" ... Do you have a URL? > Do you have an API documentation somewhere? Not much doc exists. However, there is some sample code that demonstrates how to do it. Check out the source code from CVS and take a look at the examples subdirectory. Integration.java and JmolTable.java show you how to do it.
