So if I understand this correctly, what Egon is asking for could still work if I were to hide all the atoms in the atom sets that are not selected. I am not sure how to do that, since the Viewer does not seem to have access to the atom's indexNumber (or frame number), which is something that also came up last week with the PovRay problem of outputting all the structures in to the .pov file.

There is no mechansim for displaying more than one frame at a time. You
can display one frame, or display all frames.
