For Unix/BSD/Linux systems there is project called Chemical MIME [1] 
maintained by Daniel Leidert who did translation work for Jmol too. It
makes your Linux/BSD/Unix system aware of the chemical MIME types. The
code is in CVS/SVN, and for now a download is available from [2].

If you use KDE, you can even download kfile_chemical [3], which also makes
your KDE desktop aware of chemical format types. It extracts meta data for
the KDE desktop, e.g. used by Kat, the KDE desktop search engine.
