OK, that's fixed (I messed up orbitals when consolidating the code with solvent and forgot to check that).

New Jar files and a new ZIP file are in http://www.stolaf.edu/people/hansonr/jmol/test/proto I think I'll rest a bit now -- for a few weeks -- and see how this all goes over. Perhaps others can discuss the future of this work vis-a-vis the trunk, and I'll just stay out of that for now.
