Not sure I understand entirely (truth be told I don't know so much  
about chemistry). Is this accurate? I assume its faster.

Rather well, thanks for asking! I actually already have a rudimentary  
modification of Jmol working that I'd be happy to show you when I  
iron a few things out, if you think there's any functionality you may  
be able to pull from there. I ended up writing much of it in a  
separate applet and passing it through the Jmol javascript, for fear  
of breaking anything, but it could probably be incorporated into the  
Jmol code fairly easily with a little help.
