Hi,

I really like the command-line operation as well -
speaking as a Unix person tools which can be scripted and run 'in batch'
as well as interactively always turn out to have more
uses than you can imagine.

Anyway, my vague idea:
You have a web-site which can automatically generate
replacement 2d images for cases where the Jmol applet
doesn't load (eithe Java isn't installed, or the user
requests it to be disabled, or whatever).
Jmol.jar could run the script on the server, make a jpeg, and 
serve this up instead.

Just an idea for someone else to implement if it makes
sense :-)
