Ok, my intent was to have it discussed on the Jmol-users mailing list, 
but as usual my mail got rejected by sourceforge.
Can you bring the discussion on the list if my mail gets rejected again ?

I think that organizing the distribution with a few directories instead 
of putting everything at the same level is a good idea.
My own proposition for the organization would be similar to the one 
given by Sergio, but with a few differences :

/ (containing all common files: License, Readme, ...)
+- Application (containing all files for the application)
+- Applet (containing only an explanation of its subdirectories
  +- Normal (containing all files for using the applet with 
JmolApplet0*.jar files)
  +- Normal monolithic (containing all files for using the applet with 
JmolApplet.jar)
  +- Signed (containing all files for using the applet with 
JmolAppletSigned0*.jar files)
  +- Signed monolithic (...)

Files like Jmol.js would be copied in each subdirectory so that only the 
content of 1 directory needs to be copied for setting up a web site.
I tried to used descriptive directory names, but better names could be 
found.
