Hello David It's usually quite easy to find molecular models for small molecules already made on the web.
In any case, for drawing your molecules and generating 3D molecular model files that Jmol can read, I recommend that you use ChemSketch. It's freeware and very powerful, plus it has a library of pre-made molecules and fragments that simplify the drawing task. 1. Download it from ACD Labs website http://www.acdlabs.com/download/chemsk.html 2. Install it (only Windows) 3. Draw your molecule in 2D, either with the templates or by hand, or a mixture of both 4. Generate a reasonable 3D model using "Tools > 3D structure optimization" in the top menu or the equivalent button in the toolbar 5. File > Export > MDL molfiles exports to a file which can be opened directly in Jmol If you need more specific help once you try, don't hesitate to write to me directly.
