I cannot help you on the Java side, but your comment on scripted
action do have an easy solution:

This is a bit akward for me too, but it is so by design, The useful
way to hide/show atoms or sets one by one is to always use
hide hidden, node3
display displayed, node3
(where "node3" is a placeholder for your own specification of the
node in JmolScript terms)
That way, you keep the current state of all the other atoms/nodes.
