 A common 3d format not specific to chemistry would be interesting,for 
animation purposes,molecules in the environment,in the body etc.Even if it's 
sketchup format

Jmol has almost perfect VRML export now, and also supports IDTF format,
which can be used to create U3D files, which can be put into PDF files
using Acrobat Pro. So I think we have taken care of this.

Note that Jmol is a chemistry program, not a drawing program. However,
many things can be done with the existing formats, even for nonmolecular
data. 
Your request is not specific, does not give details. And VRML export is
already available, even though limited.
