I'm not expert in Jmol math, but I am quite sure that you can do what you want.

I would say that you need to define your function in JmolScript. I don't think 
that there are 
anything there that will be taken as a javascript variable. Instead, the 
JmolScript function will 
take parameters as Jmol variables.
