We have had a lot of problems with atom type definitions as part of our move to CDK (Chemistry Development Kit). I took a look at the source code, and here is what it looks like to me. You cannot edit the atom properties table from within the jmol app. However, you *can* edit your own table in a text editor. Go to Edit->Atom Properties and Save the table. The table will be saved in ~/.jmol/jmol_atomtypes.txt (the .jmol subdirectory of your home directory) You can then use a text editor to modify the file. The format of the file is probably important ... tab separated. In fact, it would probably be much easier & less error prone to edit it with a spreadsheet program. Just save the file as tab-separated when you are done. (I did not try it out ... but that is what *I* would do). The file ~/.jmol/jmol_atomtypes.txt will then be read when jmol is started.
