Sorry for the much too late reply. But anyway, the answer is:

if you download the new v6 release (jmol-6.tar.gz/.zip), you

can start

Jmol by typing 'java -jar jmol.jar' in the directory where

the jmol.jar files

is located.

I have downloaded the JMol-5.  When running the batch file it 

states invalid command.

It depends a bit on which version/package you downloaded.

But most have

a Windows batch script jmol.bat which you can use to run

Jmol directly.
