make sure that the cdk .jar files are on your class path

Hmmm ...

I guess that there might be some cdk classes in the Jmol application.

Use JmolApplet.jar instead of Jmol.jar. Then you will only get the viewer
with no CDK classes.

Try using JmolApplet.jar
