I think the HCI principle is that they should be in a colour that would provide a contrast to the text (for readability) and be unobtrusive because of the significance of colours in relation to atoms. For this reason the practice of Windows and MacOS 9 (eg in Eudora alerts) do not seem bad guides. Both use a pale cream:
Windows: RGB 255, 255, 252 Mac OS 9: RGB 255, 255, 198
(The deeper colour for the Mac is probably related to the gamma difference in Mac and PC.) This seems better than white, which some may use as the background, so I would suggest switching to something in that region. A cream on the darker side would avoid the need for a black border on the tip (which both OSs have but the jmol tips do not and would not want to faff with). Let me suggest:
RGB 255, 255, 195
