As I understand it, the problem you are trying to solve is that unconnected atoms are not visible with 'cpk off; wireframe on' There is currently no mechanism to represent these atoms. Q: how do other packages deal with this? It occurs to me that I could expose an atom property that would allow you to select based upon bond count. In this case you could select those atoms that have bondcount==0 and then turn on spacefill for them. Q: would that solve your problem?
