Looks like we have the start of a good mystery. Please tell us your page so that others can check. We need a good, reproducible test.
Q1: Could this be a jmol version problem? My pages (given below) are both using the applet version: [Jmol Version 10.00 2004/12/17 18:55]
Q2: Why me? Can this be shown for two sites NOT involving my pages? Who else can point us to sites using messagecallback handling?
I find it hard to believe it's something my pages are doing unless it is just that they are accessing aspects of Jmol (callbacks, live connect) that others aren't utilizing as extensively.
Wish I had a machine here I could reproduce this on.

a) A page is opened and loads JmolApplet.jar from directory A.
b) Another page is opened and loads a DIFFERENT JmolApplet.jar from directory B.
c) The first page is returned to.
The observation is that then LiveConnect is dead. HTML-based controls on the original page are nonfunctional. The applet cannot be communicated with via JavaScript.
Obviously this is reason to consolidate your pages and have all loading the SAME JmolApplet.jar. But it would be good to know how widespread a problem this is. Three pages for testing, in case you are interested, include:
