I did not even look at this ...

But 1000 atoms * 1000 frames = 1 million atoms. The applet java virtual
machine does not have enough memory for that.

You need to open the Java console. Jmol + Java will tell you all kinds of
interesting things.

There are differet ways of doing this, depending upon your browser.

I recommend that you use Mozilla instead of FireFox during development:

  Tools -> Web Development -> Java Console

Under IE it is

  Tools -> Sun Java Console

AND/OR

on Win32 Start -> Settings -> Control Panel -> Java Control Panel ->
Advanced -> Java Console -> Show Java Console

The problem is that you do not have enough memory.

I don't remember what the default JVM memory size is for an applet these
days ... either 96 Mb or 128 Mb

I do not think that you should consider changing this from the default ...
It will cause problems for students & others trying to use your web site.
