I really believe the answer to this one is:

   empty the cache
   restart Safari

Safari thinks there's a security violation whenever you've downloaded 
JmolApplet.jar from one URL and then access it (a copy) from another URL.

I installed this and re-started my machine. I no longer get the browser check 
error. But the button is still non-functional and Jmol console shows:

ScriptException:error loading script -> java.security.AccessControlException: 
access denied (java.io.FilePermission 
/Users/friedar/Documents/Projects/scitech/Boyer/website/structure/hexokinase/domains.spt
 read)
