I really believe the answer to this one is:
empty the cache
restart Safari
Safari thinks there's a security violation whenever you've downloaded
JmolApplet.jar from one URL and then access it (a copy) from another URL.
Good luck.

The problem is with Apple, not with Mozilla nor Jmol.
The button works fine in Safari.
In order for Mozilla (1.7.10) to be fully compatible with Jmol and
Jmol.js, do I need to force Mozilla to use the latest Java, and if so,
how do I do that?
Correct.
See and install http://javaplugin.sourceforge.net/
I installed this and re-started my machine. I no longer get the browser check
error. But the button is still non-functional and Jmol console shows:
ScriptException:error loading script -> java.security.AccessControlException:
access denied (java.io.FilePermission
/Users/friedar/Documents/Projects/scitech/Boyer/website/structure/hexokinase/domains.spt
read)
Script line:script domains.spt;

Jmol executing script ...
Jmol script completed
