You are correct in that JmolApplet.jar is not used by Jmol.js. Rather,
Jmol.js uses JmolApplet?.jar ... currently 7 jars 0-6.

JmolApplet.jar is provided as a convenience for those who have developed
web pages without using Jmol.js ... using <applet> tags directly. It
allows them to upgrade without having to go back through all their HTML
files and put all the JmolApplet?.jar files in their archive string.

No differences ... the code is exactly the same.

The signing process takes place after the .jar files are built.

One could build in special features that were enabled only on the signed
applet. To date there has been no demand for it. I am not aware of anyone
actually using the signed applet. Frankly, I have no interest in promoting
use of the signed applet.
