I am not a chemist nor bio-chemist.
I do not understand your question and cannot help.
FASTA is one file format that is often used to store sequence data;
it is not an alignment method. if you have no idea about sequence
alignment, the best place to start is a bioinformatics textbook, or
the related section in a basic molecular biology/biochemistry text.
on the Web, try the NCBI site (they run BLAST, Entrez, PubMed):
<http://www.ncbi.nlm.nih.gov/Education/index.html>
I like ClustalW as well (check out their faq):
<http://www.ebi.ac.uk/clustalw/>
and there are many other good sites.
if you have a specific question, you may want to post to a
bioinformatics-rleated list; for example:
<https://bioinformatics.org/mailman/listinfo/bio_bulletin_board>
or other lists on bioinformatics.org.
