OK, I'll try this myself. Did you download the jmol-new.js file? I
think I got all the .jar files in correctly. One thing to note is that
you have to close your browser and restart if you are loading new .jar
files. At least I know that's true if it's the same page. It think
it's also true if it's from different pages, but I don't know.
By the way, this could be a general problem. If
(a) one loads a page with Jmol 10.00.48, then
(b) loads a different page with Jmol 10.01-prototype (my files)
Does that work or not? I'm not sure. Particularly if these are coming
from a hard drive. I know that in my testing I MUST close and restart
my browser if I'm using different versions of the jar files, but what
I don't know is if that includes loading the jar files from two
different directories.

Like many others, I appreciate the effort you have made, and continue to
make, in extending the capability of jmol.
I had the same question raised by Karl and, understanding your files are
a prototype, would like to elaborate. From the
http://www.stolaf.edu/people/hansonr/jmol/test/json/ site I have down
loaded the Jmol.jar, JmolApplet.jar, JmolApplet.jar1.jar, and assorted
JmolApplet#.jar files, and have installed them in a test folder with a
few pdb files. I can run the applet in its stand alone form, opening
the pdb models and using your draw commands with complete success.
However, if I call the applet in a script on an html page it appears to
load, but fails to display the designated model. A mirror folder using
jmol-10.00.48 with the same test files functions perfectly. I suspect I
may have missed critical files from your prototype site.
This behavior occurs for Safari, Firefox, Netscape and Opera on a Mac
running OS 10.3.9.
