Subject: Re: [Jmol-users] Support of V3000 Mol format

Hervé,

Per Egon's message ... the V3000 format is not currently supported in
native Jmol. That is, the CDK reader is not used by Jmol.

Adding a new reader to Jmol is generally not difficult.

You indicated that your situation was *urgent*.

It would be useful for us to have some more information:

Q: Are you using the Jmol application, the Jmol applet, or the Jmol viewer
as a Java component?
[Hervé Azoulay] JMOL Applet

The V3000 file format allows one to store more information than many file
formats ...

Q: Do you need anything other than atoms, bonds, and formal charges?
[Hervé Azoulay] No. Atoms and bonds could be enough

One way to think about this is ... would simple .xyz files or .mol files
meet your needs?
[Hervé Azoulay] Actually I'm currently generating mol files that I display with
the *free* chime plug-in from MDL. But it's a Windows plug-in only ....

Q: Are you using reactions or anything like that?
[Hervé Azoulay] No
The format supports *wildcard* atom types that are unnamed. Jmol cannot
deal with this situation ...

Q: Do any of you files contain *wildcard* atoms?
[Hervé Azoulay] Hard to say but I don't think so

Miguel
